The idea is to remove the problematic areas, replace with ply typically and and prevent further water ingress. Decks rot at joints and fittings, generally boats tend to rot from the top down from fresh water. The good news is that its not hard to repair, you just need to have a system and with this spell of great weather they "should " have dried out a bit making working on them easier.
